The difference between a hard counter and a permanent answer is where the countered card lands, and tucking it onto the bottom of the library is the most thorough version of removal a counterspell can offer. A graveyard is a resource: flashback, reanimation, recursion, escape, and delve all draw from it, so a spell countered into the bin is not gone so much as relocated. Sending the card to the bottom of the deck instead means the opponent must draw through their entire library to find it again, which for a singleton (a one-of bomb, a key combo piece) buries it for the rest of most games without handing them the graveyard-hate complaints exile usually invites. The top-of-library mode is the rarer line, but it earns its place: against a deck digging for a specific answer, putting a dead or unwanted card back on top can cost them a draw step, or it sets up a follow-up with a forced-discard or top-deck-manipulation effect. The cost of all this thoroughness is information control: a clean counter tells you the spell is dead, while here the card is merely out of reach, still in the deck somewhere. This is a counter that cares about the afterlife of what it stops, built for tables where the graveyard is a second battlefield and denying access to it matters as much as denying the spell itself.
